sysNAND backup or emuNAND backup?
and how do I do that?

I'm sorry, this is the hardest console to mod and to keep modded xD

Since you want, even need to follow the A9LH guide, AND in your case, have emuNAND, make backups of both sysNAND and emuNAND.
After you've installed A9LH and you want to get rid of emuNAND, you can restore your emuNAND backup into the sysNAND. It says that in the guide too.
Everything is covered. Make sure your charger is plugged in. For extra safety just never put the 3DS in sleep mode.

You can also do emuNAND backup at the same time, although I'm not sure that would help anything since the guide will merge it to sysNAND later.

I have 6.3.1 version of Luma3DS, guess I don't have updated, but well I'll just proceed with A9LH, I'll post here if I'm having trouble or questions ^_^

When I did the guide for my 3DS, I created both at the start, better safe than sorry. Better use 10 minutes extra for it than losing your stuff.

I think you gonna have a problem. So, yeah, ignore NAND merging and keep using EmuNAND like before. This won't hurt.

There's a step called move emuNAND so that's where I should get problems, because of the NNID I think.

Press select while booting to go into Luma3DS config menu. Set Autoboot SysNAND = Off.
Then I think you done there.

Yup, in Section III, config Autoboot SysNAND to off instead of on.
Skip Section IV, contiune Section V & VI on Both SysNAND and EmuNAND
(You can boot to SysNAND by press L on Boot, this is safe since Luma3DS will also protect an exploit from removing on sysNAND too).

With this setting, you can use both SysNAND and EmuNAND at will with out the worry of can't pirating again.

1st step changing a theme on sysNAND to remove menuHax.
I don't have any paid theme so I hope changing the color is enough ahah

Should I backup the files of my SD card and remove them from it?

Yes, changing the color is enough.
You can backup you content on SD if you want (and I advise you to do that since you want to do 2 NAND backups).

So I do this:
1-Change theme
2-Section I
3-Section II
4-Section III
5-Section IV is replaced by (https://3ds.guide/move-emunand) ?
6-Section V on sysNAND
7-Section V on emuNAND
8-Section VI on sysNAND
9-Section VI on emuNAND

Is that right?
