I broke two tiny rectangle parts off the motherboard on attempting the LED trigger mod. There was a stripped screw and used pliers to turn the screw out and broke these small parts off.

There's a high chance you've broken it.
If you don't replace them then in the worst case scenario, your PSP is dead.
Best case, buttons might not work properly.

That appears to be leading to CN2504 which is one of the speaker connectors. I can not be bothered to pull mine apart but looking online ( http://3.bp.blogspot.com/_JO-bHL8Zlmo/TA6r4QAJETI/AAAAAAAAADI/LKmphDZz02s/s1600/08062010+021.JPG is the best I can find about there, though http://farm5.static.flickr.com/4032/4472993425_5d38538cbf.jpg also helps) the top one is a little brown band device which is probably an inductor/ferrite bead.
Not sure what the small one was, though looks like another inductor and the black I guess BGA square chip is probably also related to the speakers.
Judging by the mod on the second picture they are all fairly minor things as bypassing them caused audio to still come out.

Audio R should not work, you have only killed part of the speaker audio circuit.
Can be easly fixable with the right tools and knowing, but it's not a big loss if you use earphones.

You appear to have uploaded the reference image from before and not your current one.

However yeah I imagine you can scrape back a bit more mask and solder a wire on. If you have properly broken things you may have to rejoin those as well. If you have ripped off the pad then you will have to find somewhere else it goes, hopefully there is something on the same side.
It could get quite annoying and PSP1000s go for nothing these days, especially if you have the parts to otherwise assemble a working one, and you likely still have the alternative of using headphones*.

*whether you could fly a lead to the headphone port and piggyback off that I do not know, I have done worse in fixing things though.
