Would EmuNAND work in this case, too?
Are you asking if you can use the NAND dump for EmuNAND... Then, theoretically yes, but you can't actually use this EmuNAND if your 3DS is over 4.5 firmware (which it would be if you have Pokémon X/Y digitally on your realNAND)
If you're asking if you can use this dumping save trick for an EmuNAND... Then yes, like PanCyan said. However, there is also a tool to extract the EmuNAND partition: http://gbatemp.net/threads/emunand-tool-v1-0.359239/So you don't need to make an image of your whole SD card.

You have to backup the SD card also. Its just easier for me to take one image and have one backup file instead of the 3DS folder and a NAND image. Probably not a good idea if you have a 32GB card for some reason.
