Are any starters other than the gift starters available in any versions of the hack?
No. Don't follow the advice someone posted about manually changing them either, that causes the game to crash. If you want them that bad, just export your save with svdt and turn something you caught into a starter.

you can. you need to edit rsf then build the cia installer file.

well, I think it worked? my compiled .3ds files work in my gateway, at any rate. I can't seem to get a valid .cia file with the simple cia converter, though.

edit: well, it turns out that I incorrectly edited the title id/unique id. the cia installs now but I get a black screen when I try to play it. oh well, I give up.

Try without changing the title ID/unique ID. if you can't do that because you already have Alpha Sapphire and Omega Ruby installed, just use the HANS method. It works with cartridges, eshop, or CIA games.

just curious - do you know why a different title id/unique id causes the game to blackscreen? what can I do to prevent that?

You claim that pokemon that evolve through the use of a hold item (I'm also assuming stone too) has a 50% chance of holding it. I've been grinding for at least an hour now and the only Nidorans that I come across are holding Poison Barb and never a moon stone.. :/

I don't know why you'd assume that change applies to evolution stones. It's only for hold items.

Also would it be possible to transfer my save between my this I plan on using a cia format to play the rom hack and my cartridge so I could play online with my same pokemon? That way I don't have to train duplicate teams for both my saves.

edit:
oh so I have to remove all the updates to play this so I probably can't be able to play multiplayer online. Is playing against each other locally still possible?

Well I've encountered pokemons Murkow, Petilil and Pansear and they all were holding their respective evolution stones. Would it not make sense to have every pokemon that requires an evolution stone to have a chance of holding it upon encountering? Especially since the leveling curve is so dramatic that you end up with level 30-40 pokemon before the third gym badge, so it's sort of detrimental to the strength of your team if you have an un-evolved pokemon losing out on the stat growth had they gained if they were evolved.. Been stuck with a Nidorina for ages! :( (I should just use PKhex thinking about it...)

Locally yes, online no.

Yup, just use the savemanager and export your save file from your cartridge and then import it into your CIA version. It depends on what build of the rom hack you're on. If you're on legit then you'll be able to use/trade your pokemon online. Anything other than legit and the pokemon will be deemed illegal and barred from online trade/play.

If you run the ROM through HANS (as is recommended) you can play online just by not loading HANS (you don't need to delete updates to run it through HANS)
Both HANS and CIA versions are fully compatible with local play (with the hack loaded).
Pokémon caught in the 649 or Leveled builds might be detected as hacked and ineligible for Battle Spot/Wonder Trade. 649 Build Pokémon for sure, but I've not actually had problems with Leveled Build Pokémon being flagged.

No, the ROM is literally the game. Roms come in three forms, 3DS (cartridge), CIA (ESHOP) and Legit CIA (pre-installed console bundle).

You can do the hacks with any form of rom, as long as you have hans and braindump (homebrew).

If you are using the recommended HANS method, just make a new rruby.romfs or ssapphire.romfs using the leveled build and replace the rruby.romfs or ssapphire.romfs on your 3DS SD card (in SD:\hans). If you're using a CIA or 3DS build, you have to back up your save and restore it after recompiling/installing the CIA or 3DS file.
