They are in sd:/Nintendo 3DS/<id 0>/<id 1>/title/<game high title id>/<game low title id>/data/<numbers>.sav .
Some games also have extdata, they are in the extdata folder in the same directory as the title folder, so (sd:/Nintendo 3DS/<id 0>/<id 1>/)

First, copy the data, files, folder, etc. off of the SD card to your computer. You may need a data recovery software if Windows File Explorer does not recognize or read the card correctly.
Once you've copied everything from SD card → computer, buy a replacement card of the same or larger capacity. Salvage games, dlcs, updates, saves, and extdata in the Nintendo 3DS folder like in these examples.

What data recovery software are you using? Testdisk is free and open-source and may be able to do the job for you.

Note that most games should be fine if you re-install the software and then copy the save data back to the relevant folder, but Animal Crossing or any of the Pokemon games will require additional steps to circumvent the Anti Savegame Restore protection.
