I have my sysnand on 7.0.0 and my emunand on 6.2.0. When I have my joy-con's paired to my emunand and I want to play on sysnand, I have to pair the joy-con's again.
Usualy I used the joint paring method. This means I connect the joy-con's to the console and they are automaticaly paired. When I take them off it used to stay connected on bluetooth.
Ever since I installed 7.0.0 on my sysnand it doesn't connect to bluetooth anymore. I have to do the button pairing for the joy-con to be available with bluetooth.

When I go back to emunand I have to do the exact same thing. Joint pairing doesn't result in being paired using bluetooth, but when button pairing it does work using bluetooth again.

When joint pairing, the joy-con's do work while they stay connected to the switch.

Can anyone tell me how I can be able to use joint pairing and be able to use the joy-con's with bluetooth?

Guess no one is experiencing this issue.
I have same problem that but on Pro controller.
It connects to sysnand 7.0.1 via bluetooth and wired.
It only connect to emunand 6.2.0 via wired (cannot connect to bluetooth)
But I don't know how to fix this.

Thanks for your reply.
There was indeed a controller update available, but the problem is still the same. I cannot have the joy-con;s synced with both emunand and sysnand. Nor does joint pairing work.

This is because you've initialiced/restored to factory settings one of your nand/sysnand/emunand and the Bluetooth pair has changed.

So the Bluetooth key change between emunand and sysnand and you need to pair when switching from one to other... It's like as you have two consoles...

So basically the only fix to this is to create a new emunand and never restore the joycons?

I have this issue too since I updated my emunand to 8.1.0. Before that, everyrhing was working normally and joy cons paired automatically when I pressed any button.

I have the same problem with my Pro Controller since i updaten my emunand. Only works wired.

That's because you paired your controller on sysnand (or another console)... The Bluetooth key changed between sysnand and emunand.

Pre-pair all your controllers in Sysnand before creating Emunand then they will work on the both nands. I'm wondering where the info is saved, it should be in SYSTEM/save/ but I don't know exactly where it is.

I would like to not have to recreate everything
If someone can enlighten me on where this setting is saved that would be a godsend

I am in the same boat. I connected my pro controller to my friends switch and now when I go to mine I have to connect it every single time to EMUNAND and the normal firmware. I would prefer to not create a whole new EMUNAND.

Never thought about BT keys tbh. Interesting.
I just thought, sysNAND and emuNAND are two different systems but having the Joy-Cons in the rail to auto pair would be enough.
Gladly I didn't do a factory reset after emuNAND creation.
But as you guys describe it, we really should find a way to edit those keys.
Maybe @m4xw knows how? :)

I'm having the same problem. Still no solution?

I'm affected by this as well now. Have to resync my Pro Controller between sys and emu each time.

I have the same issue, been doing alot of research and so far the only solution I found is to pair everything to Sysnand and then create a new Emunand, but its a pain in the ass because you have to backup all your saves and re-install all ur games on the new Emunand, then restore your saves. Its not worth it, I would rather just re-sync them everytime I switch, but I do hope a fix comes for this soon. Maybe the developer that made joycon toolkit can help us shed some light on this topic? Even is we did create a new Emunand, if there was even a way to backup the bluetooth keys so if we use the controllers on another switch, we could restore the keys instead of making a new emunand every time would be cool.
