Sigh... SD card support, reporting in.

Copy everything off your SD card to your computer, reformat it as FAT32 + 32 KB, and run a Full Write + Verify test using H2testw . Your card may be a fake if you're losing blocks, unless your 3DS is stating that's the number of free blocks available to write to.

If the card passes H2testw, you'll need to find your original Nintendo 3DS folder and put it back to root. You probably misplaced it somewhere within that different folder.

Adding to what @Hunter said.

If you're not familiar with Command Prompt, you type cmd in the Windows Menu (bottom left icon) in the Search programs and files search bar. Launch the cmd.exe program to open the Command Window.

You can also hold the Shift button and right mouse click your folder directory containing all your 3DS backup files. You should see Open command windows here in the load out.

goto your SD card via windows explorer, you will see a sd.txt file, upload that somewhere like filetrip.net and send the link you get via PM I already opened a PM with you

the output is a collection of all file names with corresponding path on your sd card.

I rather enjoy a life of taking it easy. I haven't reached that life yet though.
