Then you are going to have to learn to hack GC/Wii games and GBA/DS games, or turn one of the homebrew GBA carts into something that functions similarly (probably still easier to learn powerpc and ARM assembly). It is a known issue based upon a hardware limitation but not one most people really care all that much about (despite the potential the GBA-GC link up was a sorely underused technology).

The start + select thing worked to connect Fusion and Zero Mission, so I don't want to believe that connecting to Prime is completely undoable.

did you try using Dios-Mios? I believe it works with the the GCN-GBA link cable, one way to test it out if the cable works with the 2 systems would be to load up The legend of zelda four swords adventure and see if you can connect the gba as a second controller, the game was multiplayer only if you had gba's and the GCN-GBA Link Cable for example 4-player is only with 4 GBA + 4 GCN-GBA link cable or 3GBA + 3GCN-GBA Link Cable and 1 GCN controller. The good thing about testing with TLOZ: Four Swords Adventure is that it doesn't need a GBA cart to work so you can test your cable's functionality and compatibility with DM/Nintendont

Good call about using Four Swords to test just the link. Unfortunately, it looks like it's crashing Nintendont before the game loads, completely shutting off the Wii. I'll need to do some fixing before I can test the link again.

I play it using nintendont try AbdallahTerro Nintendon-t MasterMod it works for me, I however don't have a link cable or a gba
Also DM and nintendon-t can both be used by usb loader gx if you go to the per game settings and change the loader used, not at the exact same time but you can have one game load in nintendon-t and have another load in dm

Alright, I haven't tested it yet, but I think I know where it's going wrong. Nintendont has a setting for Native Control, which should enable the gba link. I just need to turn that on and everything should be good to go, I should be able to do everything I could do if I had a complete retail set up. I won't be able to do the remote reset, but I can deal with that.

Bingo! Native control was all I needed. Metroid Fusion and Metroid Prime linked up perfectly. Thanks for the help guys.

No, I actually have a first party GCN-GBA cable. I can't do the remote reset with the wavebird with native control on, but it's a small price to pay for all the linking.

The memory card emulation seems to work with it on though, so that's still a huge plus.

Well now you can use the tingle remote in Wind Waker have a second player play four swords adventure with you, transfer pokemon. have fun :)

One last question though, where did you find the bit about pressing Start and Select to connect to Zero Mission? On Prime it says it right on screen, but it doesn't say any special instructions are needed on ZM. I've never seen any other game need to be booted this way, is it just unique to Fusion?

Select and start is the usual way to force the GBA to boot from the link port.

Interesting. The only special boot mode I knew about was holding B to bypass the cart completely, for whatever reason you didn't want to pull the cart out for single pak multiplayer.
