Not really, no. The only limit is the size of your 3DS's big SD card.

So what is the maximun gb limit of the sd card?
SD association says the max size is 2TB.
It kind of varies. Officially, the highest is 32GB, but others say that they were able to use a 128GB SD card.
2TB? Well, I know I don't need that much space for 3DS games at the moment.
Well, look at how many rows of icons there are space for in the home menu, that should give you an idea.
In other words, you'll never ever be able to fill it up before your SD card runs out of space or you run out of things to install.
I know there are over 9000 rows of icons.
When I go to Data Management in EmuNAND, I have more than 27 pages of CIA files installed, just on a 32GB SD card.
The maximum for SD cards is 2GB, SDHC is 32GB, SDXC is 2TB. Those are the facts. The largest one I have seen in the wild is a SanDisk at 512GB.
Why emunand and not sysnand? or just 3ds
i believe the 3DS can handle only 32GB. GW can deal with 128GB

I didn't know CIA's can be installed in sysNAND.
Yeah, it's called downloading stuff from the eShop while on sysNAND.
They can, but generally aren't, for safety.
Tried it. It can go to at least 64.
