I just installed pokemon neo y full cia and i would like to update so i can play online. Will it affect my gameplay or will it remove anything from the game if i install the update from eshop.
Is it safe to play online with rom hacks?

Nope, as long as the update is the same region as the game, it will be fine and you will not lose nothing.
Even if it can't update, because the update isn't at the same region, you can't lose data
