Then hold a button once you launch luma3DS, and remove menuhax from your redNAND once you finally boot into it by changing the theme once inside it.I think so.

Doubt it. I've migrated an rxtools+emunand o3DS system to A9LH following the guide.I've tried that. It doesn't show "emu" in front of the version. Am I having these problems because I previously had emuNAND and rxTools?

Anyways, try this: On the root of the SD Card, inside the luma folder, is there a config.bin file? Delete that if you have one, and hold select while launching Luma3DS from the homebrew launcher to get into the settings menu of Luma3DS.
Otherwise you could just start from the beginning again, making sure you don't have autoboot menuhax on your sysnand when cloning it to rednand.
