So i wanna switch my cfw from reinx to atmosphere what files do i need to delete? Also will i still be able to play the games i installed on reinx?
 
You don't need to delete any of your existing files.

Switching is pretty easy.

1) Download the latest Atmosphere release ZIP from here: https://github.com/Atmosphere-NX/Atmosphere/releases/latest
2) Extract on your microSD, overwriting anything it asks you to.
3) Download the latest fusee-primary.bin from the same link above. Set it up with whatever payload pusher you're using, in place of ReiNX's bin file.
4) Download sigpatches from here: https://gbatemp.net/threads/i-heard-that-you-guys-need-some-sweet-patches-for-atmosphere.521164/
5) Extract sigpatches to your atmosphere folder.
6) You're done! Throw the microSD card in your Switch and push the primary-fusee.bin payload to it.

If you're interested in setting up emuMMC, that's a lot of extra work but it's worth it if you haven't been banned yet. Use a guide for that.
 
If the game saves are on your sysnand yes, you have your saves independently of the change of the CFW.

If your saves are on emuMMC and you gona change it, you can extract these with the Checkpoint homebrew and then install it again on your new emuMMC.
