First take a look at this:

How can I record sound directly from my 3DS like Mark from CGR does? Can I use my PC and a male to male cable which is in the form on a headphone thing? Like this? http://www.amazon.com/feet-3-5mm-Male-Cable/dp/B001420ERW

What software do you advice me to use?

You should be able to do that - plug one end into the 3DS' headphone jack and the other into your PC sound card's mic jack. Use a program like Audacity to record from that mic port.

Yeah I've done that with my PSP and DSi and Audacity a couple of times before, it'll work just fine assuming you plug it into the mic jack and not line-in.

Should really plug it into the Line In as opposed to the Mic

I did that before. The only thing I didn't like was that the audio quality turned out like shit, but it worked none of the less.
