Hacking Homebrew app, backup launcher, etc. broken after update

I'm sure this topic has been played out, but I can't seem to find a good answer. Please forgive me...

I have been running homebrew, backup launcher, etc. for some time. My son let the OS (or some features) update when running a new game (either Flingsmash or Wii Play Motion). Now, the backup launcher doesn't work, most of the homebrew apps fail in one way or another, updating cIOS's fails because the remote stops working. Is there some sure-fire way to get things back up and running? Is there some kind of "start from scratch" updating?

THings are a lot more advanced with instructions, scripts, etc. since I did my first softmod, so I am having a really tough time retracing my steps.

Well, Best advice I can give you is to use ModMii and tell it that you have a Virgin Wii. Then follow instructions from there.
