It can be NAND corruption. If it is, your 3ds is fucked.

But before you do anything, try to clean your 3ds' sd reader.
A9LH works, sd doesn't. And you've checked the card. That means your sd reader could be dirty, defect or whatsoever.

It really depends. If it's a hardware faulty nand it's toasted. If it's a software corruption a restore should help.

The sysnand probably got corrupted when I did a restore via Hourglass9
since I had an error right after it finished doing the restore.

If this is the only problem, a hardmod sysnand restore with a sane nand backup should suffice to recover the system.

Like any software to test it? someone told me to use hex editor to test it, But its not 100% accurate.

No software, only way to tell is if you made several NAND backup's at the same time and compared the hash to each other.
Doing a hardmod is not that hard, it's kinda fun actually. You do need equipment though which will cost you a little $$.

I do not have either a Soldering iron nor the skills/knowledge to hardmod, but I found a technician in montreal, who can do the hardmod and the nand dump for 60$cad
