It can be NAND corruption. If it is, your 3ds is fucked.

But before you do anything, try to clean your 3ds' sd reader.
A9LH works, sd doesn't. And you've checked the card. That means your sd reader could be dirty, defect or whatsoever.

In case of a nand corruption, can't a hardmod do something?
I got some backups on my computer, and they should be intact.

The sysnand probably got corrupted when I did a restore via Hourglass9
since I had an error right after it finished doing the restore.

If this is the only problem, a hardmod sysnand restore with a sane nand backup should suffice to recover the system.

No software, only way to tell is if you made several NAND backup's at the same time and compared the hash to each other.
Doing a hardmod is not that hard, it's kinda fun actually. You do need equipment though which will cost you a little $$.
