Hacking Game Saves Question Gateway and Sky 3ds

I'm aware of how to transfer from GW to new 3ds but will I then be able to use the game saves with my new sky3ds? If so and I end up going back to GW once updated to work with n3ds can I then use the game saves with GW and stop using sky?

Bottom line what flexibility is there or is it all a moot point dunce the game saves are tied to the SD card (for everything except random games like Pokemon).

You can't as both use different save methods.
