It's perfectly able to download more than one file at a time, unless you mean actually downloading them simultaneously which would be pointless since the 3DS' wifi is too slow to make full use of your connection speed anyway and you'd just end up having to wait longer before you can play.
You can however use the sleep mode download feature and just leave it and forget about it for a while if you're downloading a lot of games.
I found that sometimes it crashes anyway, when downloading a lot of games. Perhaps this has been fixed now in more recent versions...
Did you extract the title keys from the tickets of games you purchased yourself?
If so, I can help you. If you got them from an external source, can't help you there.
The 3DS does not have the best wireless chip and downloading one game is already a serious pain the system. FreeShop can only download one game at a time due to hardware limitation and not software limitation. This is really not something that can nor should be overcome because it would render the system to a complete crawl.
You can download multiple CIAs, but you would also still be limited to the single filed batch installer through FBI. Basically the 3DS is not made to handle that much and it's a limitation we can't overcome.
