How many times do i have to format the sysnad without SD Card in it? I tried it 3 times until now, i can do it 10x times more, but its not working.
Then your 3ds is not making a new system folder and continuing to use the old one. New 3DS problems I suppose. The way delink works is both menu use their own folders. Emunand should continue with the original and Sys should make a new one upon formatting. You did insert the SD card immediately after the setup started, correct? Unless Nintendo changed it you're doing something wrong.

Question, is it best that I unlink the nands on the N3DS before doing an Emunand to Emunand system transfer between N3DS and 3DS XL? My 3DS XL's nands are also unlinked, and only it's emunand has NNID and all my data.

Can You Post the steps how you formated your sysnand? Whats the advantage of unlinking the EmuNand from the sysnand? Something like two Web profiles and no changes in sysnand when you change the Settings? Sorry for my bad english:D

New 3DS problem, thats what i think too. Im not sure if i inserted the SD Card immediately. Should i wait before i insert it back, after formating and configuring?

As soon as the first screen appears for "first time setup" you should insert the SD card. Some time during or after it should create a new home menu on the SD card.
