Just check your sysnand system settings. Tell me your firmware version. If it says 9.2, it should've remained untouched and I don't know what happened.

Try reinstalling menuhax and ctrbootmanager. and try booting from there again.
Okay yeah it says 9.2.0-20U.
And okay after I install those then what?

Okay, basically this is my configuration:

I also have ctrbootmanager and menuhax installed on my 9.2 3DS as well.
And my MiniPasta directory, 3dsx, and smdh are all renamed to "PastaCFW" so I can boot them straight from ctrbootmanager itself. Maybe try doing that.

Could you possible give me your config for CTRBootManager?
 
Download, and unzip this file to your SDMC:/3ds/ directory. now try booting that 3dsx from the HB menu.

Well it's the same screen as emunand.
All my stuff is there and everything.

I booted it again and now I think it just loops again.
Should I hold the R button that I assigned in Menuhax?

Your emunand is most likely empty after the format since it was sharing the same folder as your sysnand. That's why. Pasta would never boot emunand anyway...
