Late one night I was tired enough to pull my everdrive out of my famicom before shutting it off. Ever since, almost every game sports glitches, like Samus facing forward while running and Mario walking left very slowly in SMB1. It also accentuated a controller issue where A and B on the P1 controller act as start for a either few minutes or forever. I hear prematurely removing the cartridge very rarely has damaging effects, so this is strange.

Does anything about the motherboard look unusual?

You could try replacing the caps. Maybe one got damaged when removing the cartridge while still powered on.
