Hacking Extracting Pokemon X save problem

I'm trying to extract my Pokemon X save from my dumped ROM, but whenever I launch CTR SaveDataFiler with the game loaded in Gateway mode, it just does a black screen. I tried waiting for 5~10 minutes, and it still does nothing. I can boot it when nothing is loaded in the Gateway or when I load a Card 1 game. I didn't tried yet with another Card 2 game. I have a 9.2 3DS XL with Gateway Ultra 3.0.

Edit: Animal Crossing does the same problem. :/
