I believe the NDS Trainer Toolkit from Datel/Code Junkies can do this. You'll need an Action Replay along w/ it too, IIRC.

Edit: Need to read better... Said device works w/ real games only, AFAIK. I don't know of any tools to do this w/ a flash cart. :-/

There are such applications (it is one of the ways flash cart companies borrow the AP fixes of their competitors- this generally precludes a public release of such tools though) but if RTS does not cut it then you are probably left on your own. Similarly this is about the only reason you might need such a thing- desmume has a decent debugger these days and works with pretty much all the latest releases unlike no$gba. Note that AP checks do come in overlays so fixes may not be immediately apparent.

On the other hand I seem to recall there was a patch checking application a few years back (made to test how clean various clean modes were) but I have forgotten the name. While it would not do what you want outright it might be able to be perverted to your ends.

Option 2 is you use the flash cart against itself and hijack the saving routines (which are essentially memory dumps) to try and grab things that way.

After this you are probably onto hardware methods.
