If I transferred games from a DSi to a new 3DS, would it cause any problems with my NNID, like how if you transfer from one 3DS to another you have to format it to remove any existing NNID? Would I lose any of my existing bought games?

Since the DSi doesn't use NNIDs I would assume that it would work just fine.
Nintendo's site ( http://en-americas-support.nintendo.com/app/answers/detail/a_id/620/~/what-is-transferred-during-the-system-transfer-process? ) does not mention anything about it so it's probably fine.

Plus, DSi and 3DS content are kept in separate locations on the 3DS, DSi content is basically isolated from the rest of the system, so there is no good reason why transferring a DSi system would change anything on the 3DS side of things.

Based off the second post here: http://www.gamefaqs.com/boards/997614-nintendo-3ds/70157988

I would say, "Yes, you would lose your current games on the 3DS you have before the transfer"
If you read the rest of the thread it seems pretty clear that that guy is wrong.
