    According to EZ-Flash III WikiTemp

The EZ-Flash III(v4Gb) has the four memory chips: 4Gb NAND(EZ-Disk), 128Mb PSRAM(Hidden), 256Mb(Fast), 32Mb(Boot). And when a .GBA file is selected from EZ-Disk, it's copied to Hidden. Therefore only ROMs up to 128Mb will load from EZ-Disk.

Why am I able to load 256Mb .nds files from EZ-Disk?

    Thanks

Because NDS ROMs do not need the low latency memory that GBA ROMs do. This is why NDS games are commonly able to be run from consumer grade flash memory such as a microSD card.
