ROM Hack Chrono Trigger anti-piracy patch incomplete?

The SuperCard patch for the JP rom got me to Antiquity without incident, but once I obtained the Wings of Time the Gates started looping again. Normally this wouldn't be a problem since the travel using the Wings works fine, but it does make the Fiona sidequest a little more difficult once I go to collect Robo because Lucca has to travel through a Gate. The question is, how do I get around this little snag?

did you pick "Non-M3 Real"cheat?you should use that instead of"M3 Real"just saying

Cheats are a little bit of a hassle for me since I use a SuperCard. I have to put the cheats into a *.scc file, and that requires a program I don't yet have. Any suggestions on what I should use?

And should I undo the SuperCard update, or will the cheats not interfere with the patch?
