I copied my .nds game file onto my microSD, but I can't see a thing in the DS_GAME app. no folders, no games, nothing. I've tried putting the nds file on the root of the sd card, in folders, and just about everything. Can't seem to get it to work.

Yeah, when I press B, it brings me back to the DSTwo menu. My only current app is DS_GAME. I try going into it again, it loads up properly, but I can't see any directories or games

Is the "S1" (slot logo) in the right bottom corner on the bottom screen on?

    Is it like [IMG]
    or like [IMG]?

Create a folder called games or whatever you like on the root of the sd card(the same place where _dstwo folder is)

There are no games in there. Are you sure you copied them correctly? (don't put them inside _dstwo, they won't show up if you do that)
The games should show up pretty much no matter where you put them, as long as they're not in _dstwo or in a hidden folder.

I simply created a folder titled "Games" then made separate DS / NES / GBC folders and put the games in there

No, you don't have to. They can be everywhere on the SD card.
But as long as it works, everything is good :)
