I just bought a 3DS today and it requires an update to use the online store. Can I update without losing the ability to use my DSTWO card? And will updating ruin any chance of using a possible 3DS flashcart in the future? Thanks

I am on the latest version of 3ds and my dstwo works great, just make sure to update your dstwo BEFORE updating your 3ds

Right under the EOS it says firmware updates, download the latest firmware and you should be good to go for the newest update.

You should update the firmware BEFORE you update the 3DS, by the way.

Does this update the card or the actual 3DS firmware?

The update from the supercard website updates the firmware of the DSTWO cart, to allow it to work when you (later) update the 3ds via the normal nintendo method.
If your 3ds is under firmware 4.5 you may want to hold off on updating though, as the gateway 3ds wont run on anything above 4.5. If you have no interest in 3ds mode flashcarts then update all you like I guess :)
