Wait really? IIRC the guide said to do a system transfer which formats the 3ds...

If you're worried about losing your stuff on your CFW 3ds, then you can make a nand dump and restore it after. But yes, I do believe a system transfer formats at the end, although I don't know for sure because I've never done one.

remember you will need to transfer back or call Nintendo to fix NNID/eShop, restoring NAND doesn't fix that.
 
How do I sign off of the NNID without deleting everything?

also, a system transfer moves every NNID "linked" to that system. that is, if you were to format (with one ID linked already) then create a new one, and transfer over, both IDs get moved.

Don't you have to format to do a System Transfer with a NNID? I don't mind if I have to sign out of my NNID on the 3DS or format the target 3DS but I don't want to format the source 3DS or delete my NNID.
Make an emunand and use a new NNID from there. Then you will lose nothing.
How do I copy A9LH onto the emunand from the sysnand?

if the target system has an ID already, you need to format it first. all IDs on the source (whether being used or not) are moved to the target.

I'd just suggest hardmod, this can get complicated, if you don't anything to be lost.

1. Yes, the target system will need to be formatted. Backup any save games you have with JKSM before you start.
2. A9LH is not present in the emuNAND

ihaveamac says that even from emunand you will still lose your NNID.

However, for future reference, I would like to tell you that arm9loaderhax does not need to be installed on an emunand, because an emunand just contains the stock firmware. You will simply need arm9loaderhax on SysNand to boot it.

oops I edited my post after you answered.

I'd break the 3DS if I hardmodded it. After all, it's not my 3ds...

every ID on the source will get moved. this is unavoidable. even if you format it and create a new ID, the previous one will get moved.

It's ok with me as long as I can still sign into it on the 3DS and Wii U I didn't hack.
