Hacking 3DS cias gone and homebrew inject does not work

Hi, New user here (I've been a lurker, just made account cause i couldn't find anything relating to my problem)

All of my .cia apps on my home menu have disappeared (Anemone/FBI/Etc.). But my DSi Ware games from freeshop are still here. I have a new 3DS. Im on newest version Sys 11.6.0.39 U, Newest Luma, and GodMode9 1.6.0. My custom theme is still present. And can still inject homebrew into Health & Safety, but when i try to load any app in it, immediately crashes. So i cant run the FBI.3dsx to fix this mess .

What I noticed that caused this was, I downloaded a few SNES cias from https //drive google com/drive/folders/0B0smDpKBwr64QVF6cUdMTnF5NlU (Dragon Quest I & II, if that helps) (wouldn't let me post any hyperlinks). I exited the app just to make sure it worked. Then I had noticed all my custom badges were gone and when I hovered over GYTB that nothing was showing on the top screen, and no sound. So I had gone into FBI and tried to re-download it from TitleDB. It failed and saw something with FAT in the error, I closed FBI. And next thing I know everything except stock Nintendo apps and my folders (which are empty) remain.

Any information would help immensely. I do have a backup from 11.5, don't know if that would revert back to when I had my apps, Thanks for reading this and any help is appreciated.

EDIT: I managed to launch FBI within homebrew injected Download and Play, an earlier problem as before occurred when trying to download FBI.cia, FAT operation denied, anyone have information on this error?

EDIT: Problem is solved, did 'First Aid' on SD card on Mac in Disk Utility. Windows equivalent should solve it as well

It seems to me like something with your SD card. make sure all the files are there, and make sure that it is working as expected.

All my files in my SD card are still present. And I'm not sure what you mean by working as expected, I can still access it and it seems there are still files in my folders.

Go through the Nintendo 3DS folder and look for corrupted files, delete them and the folder they're in

In my Nintendo 3DS folder, theres one with a long string of numbers (35e7bae5fd7..., Im assuming this is the corrupted one), EBNTR, and Private.
There wouldn't be any repercussions would there? Opening it once shows another long string of gibberish, and one more down is dbs, extdata, and title

The folder names should be strings of letters and numbers, that's normal. The folder you're looking at is where all your games are installed so don't delete that, but have a look inside in the folders inside it. If the files have symbols in their names and are 0 size then they're probably corrupt.

Looked through the files in the folder with the long string of letters and numbers, no files with symbols, and they all take up some space.
