Hello,
I was looking through the hekate menu and noticed something called AutoRCM, which was in a -dangerous- section.
What it said was "it breaks boot0/1".
So what happens if within the menu you disable AutoRCM, Will it restore the file?
Read somewhere that if you update with a modified boot0/1 it breaks a fuse inside..
Sooo what happens?
Hope some of you can answer my question!

When you disable it, it "repairs" it. When you update, boot0/1 gets updated, so it overrides the autorcm and once it boots, it would burn update fuses.
Cool, thanks for the quick reply.

Do you perhaps also know if I format my entire system if there's a chance that Nintendo detects if I was running CFW in the past?

Logs won't get removed, so yes, they can detect it, That's why you should do a backup of your clean NAND before doing anything.

Well, whoops.

Guess I'll stay offline then.

Thank you for all the info! :)

Is there perhaps a way to clean the NAND after using CFW once, the system has been offline its entire time, using an offline created user. Can the logs be cleared?

-Sorry if I ask too many questions :P

There's no real point in staying offline in this scenario. If you delete any installed NSPs (a format would be better) and just run stock without CFW, go ahead and play online. You'll either get banned for what's in your log files, or you won't, but there's nothing to gain by banning yourself beforehand.

Generating an almost new NAND using ChoiDujour should be possible with only PRODINFO from the original NAND, so there shouldn't be any traces of homebrew, no guarantees that ChoiDujour won't leave its own traces though.

Do you know of any good resources that go over the process of doing this?

The problem is that if the Switch has been online previously Nintendo may have a record of that, as well as if any logs had been sent previously. Fully wiping the data and making it look like a brand new Switch by generating a new NAND could by itself be enough reason to flag for a ban.
