Okay a quick recap for you since you've just been out of the loop:

Arm9LoaderHax
The biggest new thing in the scene right now is A9LH, which is an exploit you install over the course of about 2 or 3 hours. The exploit itself runs before the 3DS boots into the home menu at all, allowing you to boot into CFW basically the moment the 3DS powers on. It's cumbersome and slightly annoying to set up, but Plailect's Guide has the most efficient route to doing so. (I've gone through it 5 times on 5 3DS systems, and it simply doesn't get any better than that)

With it you can safely stop using EmuNAND entirely and use your SysNAND for everything which negates the need for dual installing DSiware and GBA titles, and is all around a lot easier to manage. (And don't worry, the guide covers moving your EmuNAND to your SysNAND so you will get to keep your installed CIAs, no worries there)

RxTools is Deprecated
So one of the things lost in translation is RxTools. Because A9LH is made to be quick and efficient, other CFW's like Luma3DS (which itself is just an awesome fork/rewrite of ReiNAND) have taken over because- simply put, they do exactly what they need to do and do it efficiently instead of being filled with feature creep like RxTools was. Since Luma3DS is also a a9lh BootLoader, it allows you to boot into other tools to do all the functions that you could do with RxTools and more, actually.

Luma3DS
Luma3DS (formerly known as AuReiNAND) is, as I said above, a fork of ReiNAND- which added support for o3DS, A9LH, and has blossomed into a much more effective CFW then what which is was forked from in a variety of ways. For one thing, the CFW has full update protection, as in, you can update the 3DS all you want and A9LH won't go anywhere, even if nintendo made an update to Firm0 or Firm1. In addition it has built in Region Free, n3DS Clock Speed Changing, Language Emulation, and it also doubles as a A9LH bootloader, allowing you boot into other A9LH payloads by holding the corresponding button while powering on.


To conclude, you should switch to Luma3DS no matter what you do, as RxTools is no longer being actively developed.
Once you have time, you should ditch your MenuHax for Arm9LoaderHax and use it to boot into CFW instead, by following Plailect's Guide.

I used the original guide when I switched to arm9loaderhax. How do I switch to luma3ds cfw? I assume it's not too hard considering I've done all the hard work?

I used the original guide when I switched to arm9loaderhax. How do I switch to luma3ds cfw? I assume it's not too hard considering I've done all the hard work?

All you have to do is delete the files for your current cfw and replace them with the files for Luma3ds.
Refer to this for the installation.
