If you like the ms-dos fps games of the nineties, there are these ports of Doom (DsDoom SVN), Heretic (cheretic) and Descent (DScent) with which you can also play the many custom/user levels (or entire new episodes) easily available online.

My favorite homebrew games include Aperture Science DS/portalDS, Cave Story, Super Mario 64 DSi, and World of Sand DS.

In terms of ROM hacks, I like CTGP Nitro and Ermii Kart DS Legacy Edition (both are hacks of Mario Kart DS)
