I have an emunand installed as files, after updating with ChoiDujour, it no longer boots. I have an old backup of my emunand, can I use the current Emutendo with my older backup of the emunand. are all the saves and settings stored in Emutendo folder? Thanks!

Saves and settings are stored in NAND, also games that were installed after the backup won't be recognized, so you are effectively rolling back everything.
File based emuNAND is not really recommended as it's slower and more prone to corruption. Especially if you are using exFAT.

Ah that explains the slow loading on games, i did it so it was easier to backup the emuNAND but got careless and did not back it up BEFORE I did the update. Plus I am using exFAT so probably experienced my first corruption, been lucky up to this point. thanks for the help.

You should be able to move your file based emuNAND to hidden partition, I would recommend that, and switching to FAT32 at the same time, then you should hopefully not have issues in the future.
Backing up emuNAND is quite simple with Hekate.
