So have a GBA emulator (mGBA) installed on my CFW 3DS, and I was wondering if there was a way to transfer Pokemon from there onto a legitimate Gen 4 game as if it was an ordinary transfer. All the tutorials I have seen about emulator-to-game transferring are talking about doing it from a PC.

Thanks!

Unless you somehow don't have access to a PC, those Pokemon are stuck in that emulator.
The 3 ways I know of doing so, require you to use a PC.
1. Move the Pokemon from the GBA save to DS save using PKHeX and Checkpoint.
2. Use a DS emulator that supports a Slot-2 function and migrate with the Pal Park.
3. Import the GBA save onto a legitimate copy of the GBA game using GBA Backup Tool with a DS flashcart and then migrate the Pokemon onto Pal Park.
