Uh, there's no real advantage in not having the folder, and it looks cleaner, so

1 folder, all roms inside that folder that's the way to go.
if there is plenty of games (100+). choose your poison:
folders by genre, by game, a favorites folder where you have the most played games, by series\publisher, other nifty ways to keep your big collection tidy


having each rom in each folder is a navication mess in case you need to do someting like patching, or need to select a game..
doesn't make it less tidy or cleaner...
