Kind off, I know a Few Files and Folders that are missing but not all off them, For Example the Folders added by TWLoader are missing, my cia folder, boot.3ds , boot.firm all folders added by Decrypt9 and a few more.
In Total around 5 GB Of data are "missing" (The Space is stil used or full)

ok... it seems like everything is either replaceable or unnecessary. you can get the boot files from 3ds.guide. then just reinstall twloader. don't bother with reinstalling decrypt. just use gm9. (or if your worried, sm9)

if you send it to me over pm, I can compare it to mine and try to fix it if you would like.

You need the Boot.firm for the 3ds to boot

Run a CheckDisk in windows on the SD Card. If it finds any corruption, or Defragmentation; it will fix those issues. Although, corrupted files will remain corrupted. You will have to replace them (as previously mentioned.)

EDIT:

You can also perform those things by going to Properties from the File Explorer, for the SD Card.

You can save the non corrupted files and fully format (Not fast format) You can use dd on linux then recreate the partitions it's remove corruption for me (2 times on 2 sd) just after there are a bug with "Nintendo 3DS" folder you just need to copy and paste to the new folder

But Trying wont hurt anyways could you maybe tell me how to exactly use the dd comand and tell me if this works in a virtual machine?

I think if you connect your sd to the virtual machine it's may be work. And for dd it's just replace all the sd content with 0 (Total reset) the command is dd if=/dev/zero of=/dev/sdX you can find the "X" with gparted and after recreate the partition table (msdos/mbr) and the main partition it's a bit tricky but work nicely

EDIT: If you use a MicroSD adaptator dont use dd with it
