Do you have Pokemon on a older Generation game and want to transfer them to Sun and Moon but don't have access to all of the games or hardware to do so? This may be the guide for you.
This is meant for anyone who doesn't have any retail games lower than Gen 6 that can't use Poke Transporter

Requirements
1. In the GBA game place the Pokemon you want to transfer in your PC.

Optional: If you are transferring Pokemon from a Rom Hack that takes place in another region then one thing I like to do is change the origin game to Pokemon XD/Colosseum. This way, once its transferred into Sun and Moon, the Pokemon will say "Comes from a very faraway region". However this is on you.

2. Prepare two functioning Pokemon game saves and the one that doesn't have the Pokemon ready to be transferred will be opened on your Gen 4 game.

3. In DeSmuMe, go to Config -> Slot 2 (GBA Slot) -> GBA Cartridge and on the bottom browse for the throwaway Pokemon GBA rom. Make sure the .sav and the .gba have the same name

4. Open your Gen 4 game and on the main menu select "Migrate from (your gen 3 game)"

5. If the time on the emulator/cart resets then keep following it until it goes back to the title screen. Once it does then go to Config -> Slot 2 (GBA Slot) again this time choose the .gba file that has the Pokemon you want to transfer. If it doesn't reset it and you can migrate just fine then cancel the process and go choose the .gba game you have Pokemon you want to transfer.

6. Once the Pokemon are transferred, launch your gen 4 game and go to the Pal Park. Catch all of your Pokemon and once they are caught they will be on your PC. (You can go get your contest, Battle Tower, or Elite Four ribbons if you want to)

7. Get your .dsv save file from your battery folder and open it with PKHeX.

8. Extract all the Pokemon you transferred into .pkm files and then drag and drop them with the Poke Transfer tool. These will make the Pokemon into Gen 5 Pokemon, and will properly put them into Gen 6 without any errors.

9. Create a backup of your Gen 6 game with JK's Save Manager and put the Poke Transferred into the save file. Set them and import the save file back into your game.

10. Once you confirmed that they are in your game then you can go open Pokemon Bank.

11. Place the transferred Pokemon into your Bank and then open your Gen 7 game. Once you opened them you can drop them on your Gen 7 PC.

Congratulations, you transferred your Gen 3 Pokemon into your Gen 7 game! I've tested this process myself and I can confirm that the Pokemon work online. If you feel like this can be improved then make sure to let me know here.

What if I have the cartridge for Pokemon Diamond? Is there still a method for transferring?

Not to shit all over your guide, you've obviously put a lot of time in to it, unfortunately there's a much easier way to achieve this goal.

KazoWAR the dev of PokéTransporter, is also the primary pkHex dev, and PokéTransporter functionality has been integrated into it for quite some time now (a couple of years even).

Transporting between generations couldn't be easier, first open your source save, then open a second instance of PKHeX and load your target save. Load up your PC boxes on each save, and then simply drag and drop the Pokemon from one save to the other. All the appropriate flags are added during the click/drag process, so the Pokemon looks like it as if it went from GBA > DS > 3DS.

Edit: Slightly confused, I thought @KazoWAR & @Kaphotics were the same person. Regardless, the point is PokéTransporter is integrated into PKHeX.

I am trying to transfer the Pokemon I have from my Heartgold ROM on Android to Alpha Sapphire on my 3ds. Is the process and same and will I be able to skip the first few steps? Or is it a different process entirely?

there is a more legit way to do it migrate from Gen 3 on emulator then put your gen 4 save onto your cart with twl save tool then catch them in pal park then transfer them to Gen 5 then to Gen 7 or 6
