Right so, here's the scenario. I made a backup (NANDmin.bin) before formatting, formatted, and restored it. I'd done this many times in the past when setting up emunands and the like, never had a problem. However, the last two times I've done this, I've lost access to all of my titles. I have been using the system menu in order to format, rather than TinyFormat, if that makes a difference.

What confuses me is as I've said, I've done this many times in the past and never lost all my titles. As soon as I restore, all my games and such are right where I left them. Did something change I was unaware of, or am I just brain damaged and skipping a crucial step?

Depends on how old the dump is. In the dump there is a fine called ticket.db, which tells the system what titles are installed. Restoring an old dump would restore an older ticket.db, which would not have the tickets for titles installed after the dump was made

See, I thought so too. But that's what's confusing me. The backup I'm restoring is minutes before the format. The file size of the tickets.db check out for my entire library but it makes no sense to me.

Like @OhBoy said, you need to backup the nand as well as the content of your SD card (or at least, "nintendo 3DS/ID1/ID2") if you want a complete backup

you can use something like tikdevil (I think it was tikdevil that did this) to install the missing tickets, that should make the games re-appear

I have that all set up, but after copying back over nothing appeared and it wouldn't read any of it, even after injecting title.db and ticket.db, one of which actually bricked it. Recovered, of course. But I tried it using TinyFormat with just one game installed and a fresh backup, and the console remembered it just fine. So it has to do with the system format option for sure. I'm just unsure of what changed to suddenly start causing this for me.

Then maybe some files got corrupted when transferring

if you format the movable.sed will change, in which case the thing I suggested won't work
It's alright, I have a backup of my old one on hand just in case.
Hope Tikdevil works for you if not i think youre screwed
Well, if it doesn't work out, that's fine. Risk of toying with the system, eh? Much appreciated for the advice though.
