What's the decrypted/encrypted key distinction? Is the decrypted key used for actually unpacking the game's contents, while the encrypted key is simply to fool the eShop and allow legitimate downloads? (i.e. why is encTitleKeys.bin used over decTitleKeys.bin for freeShop/CIAngel)

Similar, but I got mine from CIAngel, just boots back into the Homemenu every launch

Thats because of your seeds not matching. You can fix them with FBI
