What does backing Emunand to Emunand.bin do? Does it save all my installs and Extra data? Can I format emunand, Restore Emunand .bin, and have everything be just like it was before?

backing up emunand to emunand.bin does not backup your saves and games. it just backs up the system, The games and saves and everything else is located in a subfolder in the "Nintendo 3DS" folder.
And no, if you format emunand throught system settings, it will delete the nintendo 3ds folder, and restoring an emunand backup won't restore the nintendo 3ds folder, so you might as well say goodbye to your saves and stuff if you plot formatting the emunand.

Backing up your EmuNand.bin simply makes a backup of your EmuNand.

If you were to format EmuNand then restore a backup from immediately beforehand, it would be as if you never formatted

More generally, restoring a backup puts the Nand back in whatever state it was when said backup was made (EXCLUDING SAVES AND INSTALLS)

Okay, so, If I have the Nintendo 3ds folder Copied to my PC, if I put it back into my SD card after formatting my emunand, will that work?

probabily, not what do you want to do exactly?
because formatting will generate a new "ID" for the emunand, so your old folder will not work.
And if you want the old folder to work, you have to restore the OLD emunand.bin backup.
So it's not even worth it to format.
But what are you trying to do?

It would (I THINK SO ANYWAY), but the only possible use I see for this would be if you were to be using the SD for another device/transfering to a larger SD

I unlinked my Nands, using an old method on accident, where I formatted my Sysnand, and I want to be able to get into the Eshop again, cause I just realized I bought some DLC that I still need to download
