This was the original post of this thread, I have done much editing since:
Fates lets you scan the four fire emblem amiibo in order to unlock their specific battles, and if you beat them you get to recruit them. This is really cool since you get to play as characters from past games in the series. Unfortunately, not everyone has access to these amiibos as they are quite a pain to obtain (I share this unfortunate position). So, in point, I was wondering if there was anyway to tell the game that you unlocked these battles, so you could play them and obtain the characters. There must be some way, maybe not even that difficult. If this was possible to do a lot of people (including myself) would appreciate it very much. Any insight(s)?
We can now play as Marth, Lucina, Ike, and Robin without the use of Amiibo. We also have access to many other specific units now!
Many thanks to DeathChaos25 for being an original contributor to this topic, and many thanks to RainThunder who has been further contributing a lot to the topic! Without theses guys we would not have this much more accessible option to these units!
RainThunder released a patch that UNLOCKS the Hero Battle Paralogues!!!! That's right, ladies and gents, THE ORIGINAL QUESTION TO THIS OP HAS BEEN SOLVED!!! Thank you so much RainThunder, now we can actually earn the amiibo units!!
This version by RainThunder gives you all the amiibo units regardless of chapter and gives you path exclusive characters regardless of path, and captured bosses!:
This is a LayerdFS plugin for the Japanese Special Edition of you needed one, thanks RainThunder!
This is the original patch by DeathChaos25 that gave us access to amiibo units and Anna after chapter 16:
This was an improved patch by RainThunder that fixed DeathChaos25's original patch limitations (can run patch and still gain characters who come in through my castle):

Through some hex editing we can now give the amiibo units their respective weapons! Thanks julianuf!:

I've changed a few bytes in GameData.bin and made all hero battles available as paralogue: https://mega.nz/#!PANnUSTL!5Xncqqr_GRi_WtxpN-muZEIPxTnI0M2smPXUvxPBLg0

Here is the new version: https://mega.nz/#!DNs0VJbQ!qHvAdDX_tSASR5Dw5l8C8zPXiYBdt4WjipIa5DyyDQg
What's new:
Only 6 units can join at a time, so you have to do one battle to recruit the next batch of unit.
- Added Anna and tons of captured unit.
- Scarlet, Izana, Yukimura, Fuga is available in all routes (Scarlet can't join you via castle in Revelation).
- Building requirement was removed.

This is the original patch by DeathChaos25 that gave us access to amiibo units and Anna after chapter 16:
Try this one, all you need to do is install NTR CFW, copy the files from your version into the root of your SD card, and then just run NTR.

Here is the improved version of DeathChaos25's patch: https://mega.nz/#!nElzkDaa!7ffo8lV9LSUBK0WnRfqzPaQx6ZKayKCp4S6ZJ0XwVsY
It gives you 4 amiibo units, without removing join condition of any other castle characters. Just for science though.
This is a more fleshed out description on how to set up the NTR layeredFS patches by Demifiend:
All right, since there aren't any clear tutorials, is basically what DeathChaos said:
1 - Install NTR CFW 3.3
2 - Choose the folder of the game (FE fates usa) and extract both folders (plugin, castle) on the root of the SD card
3 - Run NTR CFW
4 - And finally, play the game, make sure that you get a "Green screen" before starting the game.
Now, this may fail or not, so you'd want to try it several times until you get it working, you don't have to access "Amiibo" in order to activate it, the units will appear as soon as you enter "My Castle", take advice that these units (Marth, Ike, Lucina, Robin, Anna and that other DLC character) will join you automatically, but you don't get to fight them, a little bit of a bummer, but beggars can't be choosers, they also don't come with their weapons, so no Falchion or Ragnell in here, unless you use a certain cheat program to get them, or you get lucky in that dlc mission (And i'm not sure if those weapons appear in that chapter either...)
Last note, you also have to make sure you are in Ch.16 or beyond, if the "Patched" version doesn't work with you, try to use the original plugin instead.
Through some hex editing we can now give the amiibo units their respective weapons! Thanks julianuf!:
Also to contribute, I went ahead and edited my save to hack in the 4 weapons for the amiibo characters.
Here's some instructions:
1. Get the modified Fire Emblem Save Tool (modified by RainThunder to work on Fates, see here: https://github.com/RainThunder/FEST/releases )
2. Extract your save by tool of choice.
3. BACK UP!
4. Unpack the save with the FEST (drag ChapterX file onto the save tool to create the ChapterX_dec file)
5. Open the decrypted save file in your hex editor of choice (HxD is pretty popular.)
6. Locate the character block for each of the 4 amiibo characters, and edit their inventory.
7. Encrypt your save, and import it to your 3ds. (Drag the ChapterX_dec file onto the save tool to create a new encrypted ChapterX file.)
To complete step 6, take a look at this image:
The two bytes in black are the character and class bytes. The five inventory slots are the blue bytes.
An easy way to identify the first byte of the inventory is to look about 5~6 lines down below the character/class bytes for the pair of two single FF bytes (FF FF, surrounded by 00's all around). The first byte of the inventory is directly below it. (Look at the picture until it makes sense!)
To find a character block, we're going to search for the Character and Class bytes. (search for the hex below)
Marth: 00 FA 00 7C
Falchion: 53 01 00 40
Ike: 00 FB 00 7D
Ragnell: 54 01 00 40
Lucina: 00 FC 00 7E
Parallel Falchion: 55 01 00 40
Robin: 00 FD 00 7F
Thoron: 56 01 00 40
Then, following the instructions to find the first inventory block, type in the hex over the zero's. (Make sure to enter it on the HEX side)
For example, here is Ike's block from my save:
The black is the character and class ID's we search for, the green is the double FF we look for a couple of lines down, and the blue is the code for Ragnell.
(To those who may be interested, the 40 in the items means the item is equipped. Also, these instructions are for setting these as the first item in their inventory. I suggest cleaning out their inventories before exporting your save, for simplicity's sake. Otherwise, you'll have to modify these directions a little bit.)
And most importantly of all - BACK UP YOUR SAVE BEFORE DOING THIS IN CASE YOU SCREW UP!
Enjoy! And thank you again RainThunder, you're my hero. <3 Also huge shout out to KuroKairaku for figuring out and sharing a ton of this info.
