I've never messed with this kind of thing, so I don't know, but how do gamesaves work when you hack your 3DS? If you have a bunch of saves from both retail and digital games, are they saved on your sd card and will still be there when you install cfw, or do you need to back them all up and convert them? I know someone who has hundreds of hours put into MH4U and wants to hack his 3DS, but doesn't want to lose all his work.

Still playable, nothing was lost and the save is where I left it.

Worst case there's some homebrews that allow to backup the saves of eshop installed games and for the cartridges you can always buy a save dongle.

Cia installed games are basically the same as an eShop game, except for not having proper signatures to run without a CFW (unless it is a legit cia).

This means every feature that an eShop game has is the same as a cia installed one, that includes saves too.

Ok. I thought there was something that needed to be done when going from a retail save to the cia save.
