In those both folder, there is just a lot of CIA, and a cup_list file.

What is a couple MB when you have GBs of space? It was probably just lazynes.

The N3DS probably uses both partitions for updates, while the O3DS just uses the 30~MB one. The smaller partition is probably just N3DS-specific patches after the O3DS update installs.
