I found this while i move it to my PC, i moved because there the Eshop Games.
I wanted to make a Dump for a 3DS Rom Hack. (Have only a 4GB SD and the Folder was 2,67GB big, too small for a Dump)
When you move the Folder YOU CANT ACCESS HOMEBREW trough themehax or something other
(dont know). I use themehax.
I think there are some important files to start the Homebrew. (L+Power / L+Home)

(You must Delete some Games i think, to get Space for Rom dumps or other Stuff)
Hope I help you!

The reason why you can't is because ThemeHax is installed into extdata and when you remove that, the hax can't be loaded anymore.

There's a particular directory that needs to stay if you move the 3DS folder. I forget the exact path, but it's the title id of the home menu or something.
It should be different for every 3DS due to encryption (I believe) and also, Nintendo have done some messing inside that folder. I wouldn't bother doing anything with it.

The safest you could do is go inside Nintendo 3DS\id0\id1 and move/delete the title folder which is where all the digital games/dlc/patches and other stuff are installed (thus, where all the used space is), Themehax probably loads using extdata so as long as you don't move the extdata folder, themehax should work fine.

Though, for dumping ROMs AFAIK only Gateway Launcher works so its no biggie if you remove themehax for a little while.

wait, if I go with what you say, I can take a Nintendo 3ds file part (exdata part) and install it on mine to run theme hax?
I am 99% sure you can't. Extdata is encrypted, not sure about themehax's though.
That would be really cool but if it was possible I'm pretty sure it would be widely known.

Doubt it. I'm pretty sure extdata is encrypted to your specific system and you can't just copy/paste it to another one.

Just move the Titles folder to your computer.
It's where your digital games are in.
Then, after you're done, put it back.
Done.

When you delete the /Nintendo_3DS folder, it's literally not seen as the same 3DS anymore.
