Tales of Phantasia doesn't work (Though I honestly expected that), and Final Fantasy VI (US) Hangs after the title screen.
The Japanese version doesn't, but I heard that it's a mess anyway.
IF YOU HAVE ANY GAMES TO ADD TO ONE OF THE LISTS, POST IT HERE!
Now, I remember having an old version of it and only 2 games worked, now it's been updating and some were fixed, but, some don't work at all.
Now before you download, check out what works and make sure you're not wasting you time.
Working games that I tested:

WORKING:
Earthbound: didn't played much until now, but so far, runs without problems. - KaleoOmega
Yes, Earthbound plays perfectly -- about halfway through. - HaloEffect17
Donkey Kong Country
Megaman X 1
Mortal Kombat
Super Mario All-Stars + Super Mario World (Smb 2 lost levels-world 5 lvl 1. It crashes when going up the stairs at the end near the flag pole. This has happen multiple times on my 9.9 n3dsxl - Returnofgannon
Super Metroid (There is a bug that can be fixed by ROM hacking.)
Wolfenstein 3D
Mario is Missing
SimCity
Animaniacs
Super Mario World
F-Zero and it's Satellaview Sequel BS F-Zero 2
Final Fantasy IV (US, and Easy Type)
Final Fantasy V
Rockman & Forte (Megaman & Bass) - Translated version doesn't work
Mega Man 7
Both SNES Castlevania games
Super Ghouls & Ghosts
Lufia & The Fortress of Doom
Breath of Fire
Tetris & Dr. Mario
Zelda: Link to the Past - Only works on 1.2
Romancing Saga 1 2 and 3 all work plus radical dreamers and Donkey Kong Country 3 pal version works for me every now and again just like 2- returnofgannon
Chrono Trigger
Secret of Mana
Terranigma

In the middle:
- Donkey Kong Country 2: works sometimes, need to keep trying until the game starts.
- Donkey Kong Country 3: only the japanese version works.
Contra III alien wars: loads up but just crashed when loading a file. (only tried this one time) = Returnofgannon
Final Fantasy VI US version DOES work, if you load a save instead of creating a new game. I haven't tested it very thoroughly, and it has many glitches. It would probably crash on certain parts too. But it's a start, the game does start.- 730
Though In DKC3 after clearing the last level (not the boss) in the Lost World when I went to blow up the last rock, the game froze on me once. So. - NightsOwl

For both games, there's some slowdown at certain stages, but both are playable overall. - KaleoOmega

NOT WORKING:
Megaman X2: Loads a cut scene before game start, then crashes at a black screen
Megaman X3: Loads game, but fails to spawn Megaman making it impossible to play.
Mario Paint: No SNESMouse support
DOOM: Completely crashes the emulator with an error code, I'll give StapleButter the dumped file if I can.
Super Mario Kart: Shows the white Nintendo logo, but after sound, crashes.
Starfox
Starfox 2
Super Mario RPG
Kirby Super Star
Yoshi's Island

Stunt Race FX
Top Gear 3000

Right now, any game that uses the Super FX/Super FX 2 and SA-1 chips (and any other enhancement chips I'm missing) will crash. StapleButter obviously knows about this, but I don't know when the next official version of the emulator will come out.

I have tested these two, on BlargSNES 1.3:
- Donkey Kong Country 2: works sometimes, need to keep trying until the game starts.
- Donkey Kong Country 3: only the japanese version works.
- Earthbound: didn't played much until now, but so far, runs without problems.

For both DKC's, there's some slowdown at certain stages, but both are playable overall.

I will let you know if I try any other games that work. I am running out of space on my SD card, so it might be in a while
Alright, I did add a few more games. It sucks that I can't play yoshi's island...

The Japanese version doesn't, but I heard that it's a mess anyway.
That being said, the games that work that aren't listed here (That I've played) are:
F-Zero and it's Satellaview Sequel BS F-Zero 2
Final Fantasy IV (US, and Easy Type)
Final Fantasy V
Rockman & Forte (Megaman & Bass) - Translated version doesn't work
Mega Man 7
Both SNES Castlevania games
Super Ghouls & Ghosts
Lufia & The Fortress of Doom
Breath of Fire
Tetris & Dr. Mario
Super Street Fighter II - The New Challengers - Character sprites are glitchy, everything else works fine
Zelda: Link to the Past - Only works on 1.2
I'm using the unofficial 1.3b version offered at the Wikitemp compatibility list.

Ok it is world 5 lvl 1. It crashes when going up the stairs at the end near the flag pole. This has happen multiple times on my 9.9 n3dsxl
You might want someone else to test this, but as far as I know my rom works perfectly other than that.

Chrono Trigger, Secret of Mana, Terranigma, and Megaman X all work.
Also, contrary to popular belief, Final Fantasy VI US version DOES work, if you load a save instead of creating a new game. I haven't tested it very thoroughly, and it has many glitches. It would probably crash on certain parts too. But it's a start, the game does start.

Uh. Like the Wiki says. DKC2 and 3 (US) works fine. Just need to reload over and over until it boots properly.

Though In DKC3 after clearing the last level (not the boss) in the Lost World when I went to blow up the last rock, the game froze on me once. So.
