So it seems Etrian Odyssey 2 Untold does something strange with the save data and it prevents transfers or backup/restore.

I was using a scene rom and decided to buy the game so I could use it with Powersaves, then went to transfer the .sav file to the cart and upon boot it said "deleting corrupted save data".

At first I thought maybe it had something to do with the rom having a null header so I started a new game on the cart and backed it up, then backed up the cart and moved it to my GW sd card (renamed .3dz too). When I loaded the newly created rom (with my unique header) and tried to load the save from the backup i just made (using the same unique header) I still got the "deleting corrupted save" message. I suspect the game uses the contents of the extra data it puts on the sd card to verify the save and if they don't match it declares it "corrupt".

EDIT: NVM I figured out what was wrong... feel like an idiot for not realizing it beforehand. Anyone know if a way a was ever figured out to use 6.0.0+ retail saves in GW mode?

If you have a console/friend with console/whatever means with 6.X+ then run the game on there, use SDF to get the decrypted save and import it on the older firmware console then that might do it.

My only console capable of using anything is a N3DS XL with 9.0 Sys and 9.4 Emunand. Only ever used GW, so I'm not entirely sure how to go about using SDF (I know I can't use it with GW because SDF only loads in GW Mode and retail carts only load in Classic Mode.)
