I got the update too, not sure whats new, maybe something with coming Mario Kart 7 update?
But latest acekard update (Deep Labyrinth Icon) still works.
 
I am little worried about how this patch thing works, I mean, what if it could automatically apply patches to flash carts? It would be an smart way to make flash carts permanently broken. I hope you have the option to confirm downloading and applying the patch, but I guess this option must exist since if you turned off the 3DS while it was applying the patch, it could brake games like MK7.
 
the cart will never be broken, the patches work by having code that is on the system added to the cart when the cart is launched.

System Update (In System Settings) can now be entered without a Parental Control Pin.​
This is the only thing it brings us.​

They make it sound like a new feature when it's actually a limitation of a current feature (Parental Control (or Pirate Control :P)).

They are trying to make my children fuck mess up with my flashcards

While flashcarts makers are still trying to find holes in the 3DS security, Nintendo has found a HUGE hole to render flashcarts useless:

Your own childrens.

EDIT: I actually think it's a dumb idea to give access to this feature without any parental control at all, imagine your child goes into an update and in the middle "WOA IT'S TOOOOO SLOW" *turn off 3DS* => Enjoy your bricked 3DS.

I know my neighbors kid has done it to her systems and cart numerous times now... updated without thought therefor blocking cart. The kids a turd.
