Use pk3DS, export the garc without decompressing the files (hold control). Decompress individual files and edit. Repacking will take much less time as you don't have to compress files again.
Thank you ! but I never used Pk3DS. Don't understand how to open Pokemon model file.

So, no one knows how to fix this Pikachu's cheeks texture glitch ? I've edited it very carefully, but the glitch is still here...

Where does the problem occur, though? Is it the export, import, saving the changes or when the game runs the texture?
 
Weird. Does it do this with any other part of any textures of any other mon?
It could be in the garc repacking, but I don't know much about how things could go wrong beyond export/import.
 
It only does this with this specific texture. Same problem on @Xeogran's Pikachu.

EDIT: I think I fixed this. Thanks anyway
EDIT 2: Nope, stille doesn't work.

Dark Mewtwo(wanted to add the crystal in his shoulder aswell, but the texture doesn't allow to color only one shoulder, so I gave up, even though I did the 3D model...

Have been lurking a while so I can learn the basics, but have something to show now so might as well stop lurking and actually post. Importing into Ohana3DS seems to really lower the quality of the textures for me, for some reason. Anyone know why? I did save them as 32 bit depth PNGs.

I just applied some filter masks in Photoshop to change the colours.
