On the game cartridges like all previous Nintendo Cartridge based systems?
Or on the removable storage (SD card) like the PSP and XBOX360?
Or on the internal NAND storage like the Wii?

The answer would be easy enough to determine with the use of two 3DSes and one game cartridge.

@wiibricjer: while it's likely the saves are indeed stored on the cart, from what I've read, 3GS games will have NAND acces because I remember reading in an interview (iwata asks?) them mentioning that devs could add the ability to play the user's songs off of the 3ds (in mp3 format) during gameplay

It would have to be on the cartridge.
If you bought a console used there's no guarantee that it would have an SD card, rendering saving to the card impossible. Nintendo would never make that the case. Besides, that would make exploiting saves too easy.
